My suggestion to anyone else having a similar problem is to: 1. go to the folder you have your game saved, 2. attempt to run the game from the folder, 3. when asked what program to use, simply navigate to your emulator.
Try force closing steam from the task bar on the bottom of your steam deck. The update your roms with the rom manager, re open steam and it should be good. But note that some steam deck controller support won’t work properly while steam is closed. You can’t use the trackpad to click, you have to use the right trigger.
